This issue normally occurs under the given three scenarios :

Scenario 1 : Custom permissions have been applied to the webppliance machine but the siteadmin name is less than eight characters.
Go to Step 1

Scenario 2 : Custom permissions have not been applied to the system but the site admin name is more than eight characters.
Go to Step2

Scenario 3 : Custom permissions have been applied to the system and the site admin name is more than eight characters.
Go to Step 1 and then Step 2

STEP1  :Windows Webppliance 3.0.x has a very good security model and normally there is no need to apply custom security permissions on the machine.If custom permissions have been applied to the machine then we recommend that you follow the steps.

Please make sure, that Everyone (or site owners group webppliance_siteadmins) is granted Read/Execute permissions on path components (preceding the path component containing spaces or more than 8 characters) of the application path such that the permissions apply to "This folder only". This can be done by adding the group Everyone and giving that group Read & Execute permission on " This Folder only ". You will also need to modify the deny acl for Webppliance Site Admins such that they apply to " Subfolders and files only "

Like for instance If the application path is c:\webppliance\conf\domains\somenewdomain\inetpub\wwwroot\test.aspx then one needs to grant above permissions on "c:\" and "domains" directory. The reason is, "c:\" precedes "webppliance" which is more than 8 characters and "domains" precedes "somenewdomain" which is again more than 8 characters. Beyond the "domains" directory, you should not do this, because site owner anyway has full control below that and granting access to Everyone will un-necessarily open up the file system.

STEP2 :  Change the NTFS permissions for the following directory " DOMAINS".

 If Webppliance is installed in the following directory
c:\program files\ensim\sitedata\webppliance\conf\domains.
In this case, just modify the webppliance_siteadmins DENY ACL for the folder domains so that it applies only to "Subfolders and Files".
